I can reproduce your issue. The problem happens due to the way the Seam preferences page works. When the user adds, removes or edits a runtime on this page, the UI is updated, but Seam Runtimes aren't until the OK button is pressed. However, pressing the OK button closes the Eclipse Preference page.
The problem can't be reproduced when using JBoss AS that doesn't include Seam.

The solutions:
- adding the Apply and Default button to the Seam preference page so that the user can update runtimes without closing the preferences page (easy to implement)
- updating the Add,Remove and Edit action in the Seam preferences page so that they update runtimes. The WTP Runtime page works this way.
