I just ran into this issue after an upgrade. I'm using the archive builder from ant and can easily test different versions. I downloaded some older versions of the archive builder to determine when the problem has started to occur. I retrieved the following versions and built a fairly complex EAR on a core i7:

archivescore_3.1.1.v201006011046R-H111-GA.jar: 10 seconds
archivescore_3.2.0.v20101016-0359-H111-Beta1.jar: 11 seconds
archivescore_3.2.0.v20101206-2100-H28-Beta2.jar: 1 minute and 48 seconds
archivescore_3.2.0.v20110215-1233-H26-GA.jar: 1 minute and 49 seconds

So the problem was introduced between betal and beta2 of 3.2.0, somewhere between mid october and early december 2010. I would be happy to test other builds.

Unfortunately I am not able to share the project.
