As a matter of fact m2e's MavenPlugin.getMaven().getSettings().getActiveProfiles() returns an empty list even though <activeByDefault> is set to true. It works in command line, so I'll open a bug upstream (m2e).

The workaround is to declare the profile in the list of <activeProfiles> in the settings.xml
