Can't reproduce this issue.
Selection logic is : get the selected projects (from project explorer/navigator), if nothing found, get project from opened resource in active editor.
Only way I get the Profiles of A when B is selected in explorer is if :
- select project B
- click on editor page of pom.xml from A (explorer looses focus but keeps B highlighted in grey)
- Press ctrl+Alt+P -> opens A profiles, as expected

Can you reproduce reliably this issue? What perspective, views are active?
