In order to deploy some portlet application, you have to add at least one portlet.
Right-click the project, call New>Other>JBoss Tools Web>Portlet>Java Portlet and follow the Create Portlet wizard.

This issue was fixed by JBIDE-3908, but probably introduced again by fixing JBIDE-10680.
Attached is a patch.
