a) remove org.jboss.tools.common.mylyn from the 'Abridged JBoss Tools' category so it won't be installed as part of the "usual" use case

OR

b) remove the reference to com.atlassian.connector.eclipse.jira in the org.jboss.tools.common.mylyn plugin's MANIFEST.MF
