ok, I see where is the issue. WFK 2 Seam is cleaned up from JBoss Embedded. So there is/won't be bootstrap directory in WFK distribution and all related jars - hibernate-all.jar, jboss-embedded*.jar and thirdparty-all.jar

Seam community has got still JBoss Embedded as backward compatible deprecated option.

Just don't rely on bootstrap directory and these jboss embedded jars. For testing we use Arquillian support. What does JBoss Tools need for Arquillian distribution in Seam? 
Arquillian is used from Maven, so there shouldn't be any direct relation except arquillian.xml in src/main/resources directory of application project.
