I use the same workspace for 3.8 and 4.2 version. Probably it could influence on the behaviour, because the [Project Plan|http://www.eclipse.org/projects/project-plan.php?projectid=eclipse]:
??A workspace created (or opened) by a product based on Eclipse 4.2 will be unusable with a product based on an earlier version of Eclipse. Visible metadata files created (or overwritten) by Eclipse 4.2 will generally be unusable with earlier versions of Eclipse.??
