I can confirm that Snjezana's patched weld fixes the problem of the multiple deployments failure. Also, the version of weld in EAP 6 CR1 is weld-core-1.1.8.Final-redhat-1.jar so it contains the fix.
BUT there is one strange thing in EAP 6 CR1 - when you restart a server with deployed apps it will not deploy them again - instead it will display something like this for each app:

15:46:25,828 INFO  [org.jboss.as.server.deployment.scanner] JBAS015003: Found dynproj.war in deployment directory. To trigger deployment create a file called dynproj.war.dodeploy

I created JBIDE-12156 for this.
The original concern will be covered in JBIDE-10116. Thus I am closing this issue.
