I believe this is fixed now. Just made a commit which seemed to work for me :)  

To reproduce:
  1) Create POJP
  2) Add file to src folder (anything, blah.txt)
  3) Open project archives view
  4) create project archive  (ignore **.jar, select flatten)
  5) Verify archive builds nicely
  6) Restart eclipse
  7) Right-click on teh fileset, select 'edit', verify flatten is selected
