Rob Stryker resolved JBIDE-11062.
---------------------------------
Resolution: Done
I believe this is fixed now. Just made a commit which seemed to work for me :)
To reproduce:
1) Create POJP
2) Add file to src folder (anything, blah.txt)
3) Open project archives view
4) create project archive (ignore **.jar, select flatten)
5) Verify archive builds nicely
6) Restart eclipse
7) Right-click on teh fileset, select 'edit', verify flatten is selected

> Under WEB-INF/lib in my WAR project archive the filesets use a flatten fileset for the libs of a web application. Each time the eclipse is started the option "flatten" has the value "false" instead of "true". The value "true" gets lost.
