This issue has been fixed within JBIDE-11285.
In JBDS 5.0.0.Beta1e, replace your project examples plugin with https://issues.jboss.org/secure/attachment/12352547/org.jboss.tools.project.examples_1.2.1.v20120305-1726-H75-Beta1.jar and try to reproduce the issue again.
