If you installed the common.all.feature.source Beta3, then you also need to update this to common.all.feature.source CR1.
Your requests tells that you are only updating common.verification.feature.source from Beta3 to CR1 without updating common.all.feature.source, which includes this feature. So you end by common.all.feature.source and common.verification.feature.source in different versions, and that's not possible for features.

I think the common.all.feature.source is not categorized, so you may have missed it in UI. I don't think it's a problem in features, but rather a problem in UI with Uncategorized features.
Have you tried the "Check for updates" stuff instead?
