This is a function of the fact that SOA Tooling site DOES NOT INCLUDE THE JBDS TARGET PLATFORM, and the fact that OOTB the JBDS 5.0 Update Site [1] is empty (and JBDS does not point at the staging site [2]).

So, you add the staging site [2], then you add the SOA site, and voom, installation proceeds.
