In the past I've removed the node, but other users complained that, after removing one jar, they wanted to create another. Once they removed the last jar, the node disappeared, and they found no way to create a new jar. They were forced to go open the project archives view.

For this reason, the node will stay. To remove the node entirely, you can delete the .packages file. Would an 'unregister project' action be acceptable, to help make this more convenient?
