I tried the follwing workflow, and everything is fine for me:
# got a new Eclipse 3.7.2
# installed JBT Beta3 from download.jboss.org/jbosstools/updates/JBossTools-3.3.0.Beta1.core
#* Help > Install New Software
#* Added and selected site
#* Clicked Select All
#* Next, Ok...
#* Install completed, restart
# Install JBT CR1 from http://download.jboss.org/jbosstools/builds/staging/jbosstools-3.3_trunk.aggregate/all/repo/
#* Help > Install New Software
#* Added and selected site
#* Unckecked "Contact all other sites"
#* Clicked "Select All"
#* Next, Ok
#* Install completed, restart
No problem happened doing this.
