Hi Nick, 

it seems it has been fixed in JBDS 5 Beta3b (it has not worked for Beta3a).

It seems that the problem might have been related to the JBDS itself not to the update site:
* Both Beta 3a and Beta 3b update sites do not work on JBDS Beta 3a
* Both Beta 3a and Beta 3b update sites do work on JBDS Beta 3b
