There is known issue in BugZilla: https://bugs.eclipse.org/bugs/show_bug.cgi?id=366247 (New, Not targeted yet). The patch is proposed for JSDT issue in BugZilla.

Possible workaround at the moment is only to exclude 'JavaScript Validator' builder from project.
