The issue occurs when you use the settings.xml file with a non-system line delimiter (if you, for instance, have created a file on Linux or you have changed the "New text file line delimiter" property in Eclipse and created a file). 
The Maven Configuration wizard creates a new settings using the system line delimiter. That settings is different from the settings.xml.
The issue will disappear after saving the file the first time.
Not sure if we need to do anything related to this issue since the wizard creates the settings.xml file with the system line delimiter, but the issue happens only when using a file that has a non-system delimiter.
