The issue happens because the JBoss Central discovery engine uses the http://download.jboss.org/jbosstools/updates/development/juno/ update site.
When you test JBT 4.0.0.Beta2a that isn't released yet, you install the 4.0.0.Beta2 version of the JBoss Tools Common - Mylyn plugin, and the http://download.jboss.org/jbosstools/updates/development/juno/ update site contains the JBT 4.0.0.Beta1 version of it.
The issue will disappear when JBT 4.0.0.Beta2 is released.

I can't reproduce the issue you described when using Eclipse EPP Juno SR1 and jbosstools-4.0_stable_branch.aggregate-Update-2012-11-14_18-40-43-B74
Could you, please, create a new jira and specify how you have installed JBT.
