I guess Jira Mylyn connector is installed in JBDS whereas it's not in JBT.
So all Jira repo are simply now shown because the connector is missing.

If it is so, your request is equivalent to requesting installation of Jira connector by default with JBT.
[~maxandersen] Does this make a problem? Should Jira connector be installed explicitly by user, or should it be a dependency of one of our features?
