OK, solved the reasons for the extra entries:
a) somehow the remove.references script I fixed last week wasn't run on the actual site on the server. That's been fixed now and in an hour should be updated / testable.
b) Accidentally put JBT URL instead of JBDS URL into plugin.xml (copy-paste error). Here's a patch to fix that: [^JBDS2380-JBDS-central-points-to-JBT-site.fix.patch.txt]
