The issue seems to be in the difference between the delete key and right-click "Remove Modules". 

Further investigation will need to be done, but for now it seems the right-click action properly removes everything, whereas the delete key action does not. The delete key action is an upstream action, though, so this may be a WTP problem.

Workaround is to use right-click -> Remove Module(s).
