Cannot replicate this issue under Linux.
Would be good to have additional info:
1. OS/architecture/Java
2. Are the jars just files in the project or added to class path?
3. What is exact version of AS 7? 
4. Does "Deploy to the server" means use "Mark as Deployable" menu?
5. How do you remove archive from serever? There are several different ways and I used all of them in several variations - no luck ro replicate.
6. Any exceptions in console or eclipse logs?
