It affects Seam settings for the project. And then affects Seam Wizards (new action, conversations, etc.).
If you want to deploy your Seam app as an EAR you have a few options:
- create an EAR project using New Seam Wizard
- create an EAR project manually and *then* create an EJB and a WAR projects. In this case you still want to deploy the WAR Seam project as a part of EAR project and you may want to generate Seam artifacts for this EAR project

So, this checkbox is not somthink like "Please, deploy this project as an EAR". It's somethink like "I'm going to deploy this project as a part of EAR so please be aware of it when you generate Seam stuff".
Seam-gen users (which we mimicked in our Seam wizards) are aware of this seam project setting.
