I overhauled the integration tests so that they now run fully ok beside timeouts here and there.

new/existing issues I found:

* ApplicationResourceIntegrationTest#shouldWaitForApplication is filed to JBIDE-13569
* EmbeddedCartridgeResourceIntegrationTest#embeddedCartridgeShouldHaveUrl is filed to JBIDE-13631
