I am not sure how something can be greyed out but also enabled. If a widget is in the disabled state (setEnabled(false)) it is grey. If it is enabled, it is not grey (setEnabled(true)).

It will not hurt the server, as it will simply try to remove something that is not there.  It will get a list of deployment scanners, look for any with the prefix jbosstools, and remove them. It's like making sure your front door is locked even though the door locks automatically once the door is shut. It won't help you, but it wont hurt anything either.
