The JBT Beta2 update site points back to http://download.jboss.org/jbosstools/updates/kepler/, which is the latest released TP site, so that all deps can be resolved when installing JBT. 

Then, the JBT Beta2 Central site includes the JBT Beta2 update site, plus the newer TP, and the Extras site. So, yes, you get a mix of old and new when you're testing the not-quite-released Beta2 build, but the old deps should be ignored in favour of the newer ones.

You can also (when testing) simply disable http://download.jboss.org/jbosstools/updates/kepler/ from the list of available software sites, keeping only these 2 or 3 enabled:
