Regarding your .project. You have a correct order of builders (not sure about org.eclipse.m2e.core.maven2Builder) so it seems to be a reason why you can't reproduce this problem :)
But [~jjankovi] may import some existing project with incorrect .project. Anyway you should control the order of builders when you are adding javars builder/nature.
