The issue happens if there is a runtime path marked as "Scan on every start" that doesn't contain any runtime. In JBDS, it happens when using JBDS without EAP.
A workaround:
Removing the runtime path in the Window>Preferences>JBoss Tools>Runtime Detection preferences page or unchecking "Every start".
