I'm experiencing the same issue, but I'm not doing anything with archives.
It always work from start, but after a while it starts to behave like this (Delete button on keyboard invokes "Delete selected nodes?" window, which does nothing. Deletion via right click menu does the work properly)
Can't really tell what exactly triggers this behavior, but I'm sure I'm not adding archives support to my projects (as described in steps to reproduce) and even though this behavior occurs.
