I've used the Central TP's posted in JBDS-2801 to install GPE (version 3.4.2 used to be installed):
* http://download.jboss.org/jbosstools/targetplatforms/jbtcentraltarget/4.31.0.CR1-SNAPSHOT/REPO/
* http://download.jboss.org/jbosstools/targetplatforms/jbtcentraltarget/4.40.0.Alpha1-SNAPSHOT/REPO/
 and it looks like the issue has gone. 

So, the issue is fixed in GPE and releasing these Central Target Platforms will fix the issue for us.
