I double checked in EGit how they use the timeouts. They store/retrieve the timeouts in EGit UI and pass it over to EGit core. We currently dont use the EGit timeouts in the EGit preferences. We use our own ones. 
Since time is getting very sparse for JBDS 7.1 I'll go for minimalistic approach here: instead of getting the values from EGit preferences I'll use higher default timeouts in our EGit code:  JBIDE-15676
