The new project wizard doesn't take servers. It only takes runtimes. You may think you're selecting "a server as a target runtime" but really you're selecting a runtime as a target runtime. 

There is no way to target a server to a project; only runtimes.  So it's not that your server isn't listed because it has no runtime;  your server isn't listed because the combo isn't listing servers. It's listing runtimes.
