Actually they can't. The dialog that shows up when installing from Central doesn't allow to select a subset of the installation

It may change in the future, but since this is a patch version for Kepler and JBDS 4.1, it seems indeed ok to just apply the PDE patch feature as well.

I don't recommend it, unless you do use some JBDS features during PDE development. A more efficient way is to use JBDS as a target-platform in a PDE-friendly IDE & Workspace.
