The information you have for both CLI and HMT is correct at least for the current versions.
 
CLI actually made some recent changes and it used to have config.xml on the www directory like HMT. Also CLI used to create .cordova/config.json file by default as HMT does and hooks used to be on .cordova. But I guess we do not need to focus on CLI 

On HMT .settings is an optional eclipse core file and is created by eclipse only if a project specific preference is created. I do not think we need to explain that one on our docs. .project is also an Eclipse core file that is not specific to HMT, I think it should be covered also on other project types that JBT has.
