I believe it's an occurence of https://github.com/jacoco/eclemma/issues/49 . pack200 modifies class files and make JaCoCo unable to read classes after that.
A fix was provided so that Jacoco could use the pack200 jars to generate good reports, but it seems like nothing can be done in EclEmma for now...
