yeah it seems its PDE UI thats confusing.

Here is what I get to see when importing vpe.jsp from beta3: http://screencast.com/t/fDiFrhqyIG

But on disk it says: 
Eclipse-SourceReferences: scm:git:https://github.com/jbosstools/jbosst
 ools-vpe.git;path="plugins/org.jboss.tools.vpe.jsp";commitId=30d2c47b
 492a1ed6552bcd578f99e2248ccee2ac

its not clear in that UI it is checking out anything but master.
And actually when checking the cloned result I states:
* 0289427 - (HEAD, origin/master, master) JBIDE-17887 Visaul Editor: error happens when empty file is opened

Thus PDE is definitely not following the source references afaics ;/
