I can confirm a similar procedure works on Ubuntu 14.04.
The following files can be removed from JBDS because they already exist in /usr/lib/x86_64-linux-gnu/:

libnssdbm3.so libnspr4.so libplds4.so libnss3.so libssl3.so libplc4.so libnssckbi.so libfreebl3.so libsmime3.so libsoftokn3.so libnssutil3.so libfreebl3.chk libnssdbm3.chk libsoftokn3.chk

I think this can be yet another workaround, but doubt we can remove these libraries generally if we want JBDS to work on different distributions.

However, I can't reproduce the issue on Ubuntu 14 with or without these files. 
It seems that this conflict is RHEL specific, although I didn't succeed to reproduce it on RHEL 6.5 (USB Live OS). 
Can you reproduce the issue when starting JBDS as usual?
