I believe the old solution is the best because of these usescases:

I'm a user that need to launch a server with the defaults:
 I create a server - everything just works. I don't even care about this checkbox.

I'm a user that want to launch the server externally - I just want to connect, not mess with start/stop
  In new way: I have to open launch config even though I only do that to disable the need for a launch config. 
  In old way: Either at server creation or in server editor  i just set the checkbox.

I'm a user that want to customize the parameters for launch
  In new way: open launch config edit the parameters
  In old way: open launch config edit the paramters.

In old way: *only* difference is that if I accidentally enable externally managed then the last user need to go back and disable external managed.
In new way: The two first scenarios (which i'll claim is the majority of users) will have to open multiple dialogs to toggle/enable the feature they want.
