Before removing javax.xml.ws and javax.xml.bind from TP, we need to make sure no other bundle/features requires them. Both bundles are actually included in features org.eclipse.jst.ws.cxf.feature and org.eclipse.jst.ws.jaxws.feature. So anyway, an end-user who starts from the Eclipse Java EE package will have those bundles there.
It's also highly possible that our WS tooling depend transitively on those bundles.

So I vote -1 for just removing those bundles,
Having those bundles causing issues in Spring IDE is more a symptom of another issue.
