I have tried to reproduce the isue several times with and without Internet connection, but haven't succeeded.
Starting the Luna JEE + JBT Abridged distribution on an empty workspace is always very fast. 
Since the issue isn't always reproducible, I suppose it happens when Internet connection is unstable or slow.

Do you use GTK3?
Have you chnaged eclipse.ini?
Does the issue happen only after the JBT installation or randomly when starting Luna M6+JBT?

Display.sync you have shown is called with Eclipse, not with JBT. 
JBT just opens an icon that is placed within the central bundle. It can't be the cause of a big delay unless Eclipse, for some reason, can't solve the central plugin.
Could you attach the complete stack trace?

Have you faced the issue on Mac when starting JBT on an empty workspace? Could you, please, provide more details?

It would be good if someone could provide a stack trace when the issue occurs.
