So I did what [~fbricon] adviced and it doesn't helped - the error message was changed to 
{code}
Cannot change version of project facet EJB Module to 3.0
{code}

I configured it with
{code}
<ejbVersion>3.1</ejbVersion>
{code}
value and it works now. Anyway thanks for pointing to the root cause.
