This is not happening any more. EGit is now correctly detecting the git folder in one of the parent folders and autosharing the project, thus our tooling will not create an additional nested git-repo in the submodule. You simply cant use the submodule as existing project which is correct.
Bu the error is misleading, it's telling you that the project is dirty.

We'll fix this in JBIDE-18301, closing this issue as out-of-date.
