What/how Tern works is not important, eclipse integration with tern is what should be ensured does trigger double and tedious manual configuration.
Sounds to me like eclipse Tern should have an option to let a plugin like JSDT provide entries to its path.

What do you mean by that ? Tern has it as described here: https://github.com/angelozerr/angularjs-eclipse/wiki/Angular-Explorer-View#html-template-linkunlink - this afaics is 100% duplication of what JSDT already provides with respect to define which folders/files are part of javascript include path from JSDT.
tern would need to get this info to provide actual content assist..
