I have succeeded to reproduce the issue on Luna with only a few projects in the workspace.
I suppose the issue hasn't been caused either with JBT or m2e, but with EGit.
EGit seems to not recognize an invalid .git repository and consistently refreshes it.
The issue doesn't happen when unchecking the "Window>Preferences>Team>Git>Projects>Automatically share projects located in a git repository" checkbox.
I haven't succeeded to find a reproducible test case yet.
