If you open the Central editor using JBDS 9.0.0 Alpha2 (or JBoss Tools with Eclipse Mars 4.5M6), you will notice the "Show startup " and "Enable Early Access" checkboxes also don't have icons when using GTK 3.
This has been fixed in Eclipse Mars 4.5M7 (https://bugs.eclipse.org/bugs/show_bug.cgi?id=446075)
