I've just pushed a fix to m2e-wtp 1.2.0 (for Eclipse Mars) for a slightly different issue (see https://bugs.eclipse.org/bugs/show_bug.cgi?id=459810), but that _might_ fix this problem as well.

You can install the latest snapshot from  http://download.eclipse.org/m2e-wtp/snapshots/luna
