This does not happen to me and apparently neither to [~mlabuda] in QE. [~mlabuda] Can you confirm/refute please? 
How reliably does this happen to you?
If you can reliably reproduce this then I'd guess that this is an upstream bug caused by SWT/GTK3 since switching the perspective makes the project appear? An interesting test would be that you launch Eclipse in GTK2 (export SWT_GTK3=0 and launch eclipse). Does it then still happen to you?
