I cannot replicate original error with "No repository found containing: osgi.bundle,org.apache.commons.io,2.4.0" under windows, it seems to be local configuration related error and now there is no way to understand what is going on. I have opened issue JBDS-3534 to make it easier to investigate problems like this.

Security warning appears because JBDS binaries are not signed yet (see JBIDE-13407 for details).

Update problem was fixed in JBDS 8.1.0 after reporting it upstream in eclipse bugzilla (see JBDS-3295 for details ad possible workarounds).
