I believe this is likely to not be fixed soon, by design of the importer. The importer has the notion of "primary" project detection (Maven, .project) which if detected stops further analysis - in that case, m2e-wtp setting JEE natures. In case no primary project type is found, then there is a second pass of "decorators" project detectors, that look for some less project-structuring files to add some configuration; the JEE detectors are secondary and not called when a project is already detected as Maven.
